Since Apple isn’t publishing a list of all the 3D cities in its snazzy “Flyover” mode in Apple Maps, we’ve compiled the most complete list available — more than 60 3D cities in all.
Apple has quite a few more 3D cities in the current version of Maps than the meager handful that were available during the beta period. Digging around the app (and the ‘Net), here are all of the 3D cities we’ve been able to find. If you find any new cities or suburbs not on this list, please let us know in the Comments area.

There is one location that was done in full “flyover” 3D some time ago, but is not mentioned in your list (although it is mentioned in various comments).
Indeed, at the end of the list you add

But as you imply, these are not “flyover” locations, but just aerial photos projected onto local contours. They can be impressive, but nothing like the detail of flyover.
But the Hoover Dam was done in full Flyover detail some time ago. The new bridge is particularly spectacular.
Perhaps we need an extension to the list for “Other Flyover Locations” that are not simply part of an otherwise listed city area (so not the Statue of Liberty)
I found Helsinki, Finland has a flyover (it is very good). Some of the ones on your list don’t show as having flyover’s to me (like Copenhagen, Denmark, maybe I am doing something wrong though).
Auckland flyover is the best flyover made so far. Road signs, gaps under bridges are auto generated. The trees at last look like real, you can see palm stems.
I don’t think Google will reach that level of detail any time soon
But in my opinion it isn’t about the quantity, it is about the quality. Apple has lots of major cities, while Google has less major cities and more minor. And I am not talking about the quality of imagery…
I’m seriously considering that, now that the list is getting so long. Going to be on vacation soon, but this is on my agenda for when I get back!

I sorted the cities by states, alphabetically on Wikipedia page.
It doesn’t feature Cupertino because it is very close to San Jose.
There is a big extension to the north of Manchester (England) including small towns like Rochdale, Oldham, Bolton, Bury, Heywood, Wigan, Horwich, Leigh, Ramsbottom, Ashton-under-Lyne.

But I think that they’ve “just” reprocessed the existing photos. The “Art Africa” advertisement on the town hall extension was early 2012.
Which suggests that the processing power to build the models is not currently the bottleneck.
I say “just”, because the processing power that they must be using for that, blows my mind. I strongly suspect that that is why the “outbuilding” next to the North Carolina data centre, has so much cooling around it.

If you are going to start sorting cities by states, I think you should sort cities by population within the selected state, not alphabetically.
